I would like to repaint a classic atlas rs 1 locomotive. i have the shell off and the cab module removed. i cant figure out how to get the windows section out. Does it come out ??

Welcome to the forums.
Not sure how to remove the windows. I would suggest getting some Mask it Easy from Micro Mark, or a similar product from Walthers. Just put it on the windows, paint the shell and peel of the masking when the paint is dry.

They seem to be very difficult to remove. I broke mine when removing them. I just made new ones from clear plastic and put them in after I was finished.
They are difficult to remove but very dooable. What I did for both my Rs-1 was to go on the inside and one window at a time pry very carefully until the window is far enough away from the frame of the window that you can put a small piece of note card between the window and the frame of the cab. Do each one then very carefully pull a little bit on one then go to the opposite side and pull and go to another window and pull and another and pull. Repeat process until it slips out. I used needle nose hobby pliers to pull on the window. I broke my first one and got a new one on atlas website for a couple bucks. While I was there I bought new handrails, brake wheel, and other parts to finish off a third one I was building from parts off ebay. Good luck. If in doubt mask.

I used the method described by Mike when re-painting this Atlas RS-1 for a friend. If you don’t remove the windows, it makes it difficult to paint the window frames.
