Does anyone have a good source or vendor to have custom rolling stock and locomotives painted/decaled? I’d like to get an engine and some cars done for my shortline. If anyone has any reccomendations or references, I would appreciate it. This is for HO scale.

My LHS, Maine Trains in Chelmsford, Massachusetts, does custom work. I’m not sure if he gets down to the level of truly custom logos and road names, though. http://www.mainetrains.com/ if you want to check out his web site. The work is very well done.
Or, maybe you should try doing it yourself. I printed my own decals on my inkjet printer and painted this trolley myself:
This is the first thing like this I’ve ever done. I don’t own an airbrush or any other expensive equipment for painting. I chose my colors based on the availability of cheap cans of spray paint at the hardware store. I downloaded the font, and hand-colored it on the computer to match the paint. On this one, I did the cream color first, and then masked the model with blue painters’ tape for the red. The silver is brushed on.
As a custom painter, my advice would be to do it your self. The amount you spend on having a pro paint your units, you can probably buy your entire roster over again. I charge a minimum of 150 per locomotive for painting (and more if I have to detail it as well) and 100 per rolling stock painted (again, more for detailing and more for difficult painting). I charge these prices and I make a living doing this. There is no shortage of work.
