So when you make a trip that has 3 or more transfers the computer cant figure that out??
Here is what I got when I put in La Cross to Rutland in Amtrak’s online reservation system for January 15, 2020.
Depart La Cross at 10:47 am on Train Number 8, the Empire Builder. Arrive Chicago at 3:55 pm. Depart Chicago at 9:30 pm on Train Number 48, the Lake Shore Limited. Arrive Schenectady, NY at 1:53 pm January 16th. Depart Schenectady at 5:28 pm on Train Number 291, the Ethan Allen Express. Arrive Rutland at 7:52 pm.
The value coach fare would be $184; the flexible coach fare would be $354. A roomette and/or business class seat would be $768.
The recommended connection from the Lake Shore Limited to the Ethen Allen is at Schenectady. If you need to stop over in Albany, I suspect you would have to book La Cross to Albany and then Albany to Rutland. However, you could try the multi-city function to see if it would allow you to book it online. Otherwise, call Amtrak. They can help you with a stopover booking.

Amtrak’s reservation system is working for me, too.
Try calling Amtrak to make your reservation; you may have to wait a while to talk with someone, but you will be able to reserve accommodations on severeal trains.
