There are a number of sites devoted to historical New York City. Here is one, with photo tours of various RR sites, including the freight-only High LIne of the New York Central, which ran down the west side of Manhattan:

Hmmm, While there are some railroad ‘tunnels’ in New York City, these are mostly wide ‘road bridges’ covering up tracks (caveats - this does NOT include the subway nor PATH as they are not FRA-type railroads). Of course, the PRR/LIRR Hudson/East river tunnels are real tunnels).
RR Portals I can think of include the LIRR/Amtrak 4 tunnel portals in Long Island City (Sunnyside), the Amtrak Empire Service (West Side line) portal on Manhattan’s West side (and also further north on this line, the Riverside Park tunnel), the Metro-North Grand Central line under Park Avenue - portal around 97th street, the Bay Ridge Branch tunnel in East New York, the erstwhile St. Mary’s Park tunnel in the Bronx (superceded in the 1990s by the Oak Point Connecter), and a varied collection of extra wide bridges or buildings which cantilever over tracks (Example from Morris Heights in the Bronx)
