If you get off on the 35th street exit on 94 east and then head south you will go right over the top of the remains of Muskego yard. I say remains because it isn’t as big as it used to be. In fact, just to the west of the 35th street viaduct you will notice two solitary smokestacks. These smokestacks represent the remains of the Milwaukee shops, part of which Miller park’s parking lot was constructed on. If you look even closer, on the south end of the viaduct on the west side the signal for the old hump yard is still standing, even though the tracks are mostly gone. CP Rail still uses Muskego, but as to how important the yard is in the grand scheme of things I am not sure. I think they also do a limited amout of loco servicing there, like sanding and fuel.
The Port of Milwaukee is an odd place. Sometimes it seems abandoned, other times there are signs of life. I have seen steel coil cars unloaded there, salt, grain, sand, intermodal (there is a small intermodal yard on the north west corner of the port by Jone’s Island), and you can also catch the Jone’s Island switcher moving cars of Milorganite out to the docks from the plant every now and then. The power plant construction in Oak Creek has shipped several large generator components through the port on rails, do a search there was an excellent thread on this topic with pictures not too long ago.
