How long has NS had the current Horsehead scheme on their locos, namely the horsehead on the long hood? I notice that some NS locos don’t have the horsehead on the long hood and don’t have the solid white stripes on the side of the frame like the horsehead locos.

2001 plus or minus a year?
The “horsehead” logo debuted in 2002, the NS 20th anniversary year. The first locomotive to receive the logo was capital rebuild GP38-2 5553, which was released on November 27, 2002.
