What are the main differences between the Proto 1000 and Proto 2000 series of locos and cars?
Proto 2000 has a lot more detail, and more prototype variations. Proto 1000 uses the same drive, but they use a generic shell with most detail molded on (except for the C-LINER and RS-11, which have a lot of separate detail parts). The cars are the same way.

I like the Proto 1000 line myself–good value for the money.
There’s also the fact that if you don’t like the shell (speaking of the F3’s only…don’t know about the rest of their locos), you can easily replace it with a Highliner or Intermountain F-unit shell with more detail. Both fit nicely. [:)]
