I am attempting to wire my Atlas O switches (5) to the Lionel SC2 controller for use with my TMCC.

First make sure you have the SC2 controller instructions which can be downloaded from Lionel.
Second, read instructions, twice.
Third, Check out Atlas’s O Gauge Website to see if there is anything special to wiring Atlas switches with an SC2. Atlas has a great forum is there for you to ask specific questions about Atlas.
Forth, John aka, jefelectric, who I believe has connected Atlas and SC2s is a frequent visitor to this forum and may know some real hints.
Unless you have some type of unique slow moving switch machines, the SC2 is just a replacement for the switch lever packaged with the track switch. Remember there is an receiving antenna inside the SC2 and it will need to pick up the TMCC signal from the command base. The Command base sends the signal to the track and the track acts as a big transmitting antenna.
Not sure how the TMCC system works, but have you entered the SC2 into the TMCC handheld? Also have you entered your switches into the SC2? And there might be a wire or cable that hooks between the TMCC base unit & the SC2.
